We've just gone live with our upgrade from 1.3 to 2.5. We've just noticed that tax is not being applied to shipping costs.
Config settings are frontend.checkout.shipping.taxband = 1 (20%)
We used the data tool to upgrade the database. Could we have missed something?

Can you check the tax rates that are shown in the shipping methods page? You might need to verify if the tax band for each shipping method is still correct.
backend -> regional setup -> shipping -> shipping methods tab
