Kartris automatically resizes thumbnails to a default size. Can I change this, either in the settings, or in the code?

you need to look at the frontend.display.images config setting

Also after changing image sizes, you may need to check the CSS if you find formatting is off in places. Most likely will be things within the sections.css file.
